No idea why my PC will not startup. I have been on youtube and run all the diagnostic programmes on the Command Prompt which says I have a corrupted file. Very regretfully I do not have a back up to which I can go back to. So the the System Restore is out of the question....My computer was fully protected by an up to date Kasperski malware security system.

What is the make and model of your computer, is Internet Explorer 9 your default browser, and what Kaspersky antivirus are you using? The system requirements for the Kaspersky Free Antivirus at https://usa.kaspersky.com/free-antivirus state that the latest Kaspersky is only compatible with Win 7 SP1 and higher.
My harddrive was getting sick on my Gateway GT5656 Desktop so I got a new one,installed it and put Ubuntu11.10 on it instead of Windows Vista. Everything went great until the EzTune Monitor Protection program kicked in and turned the screen gray and white. Do I have to reinstall Vista or is there some.

Please clarify what you mean by 'will not start up'. Do you see a specific error message when you try to boot up normally, and can you start your computer in Safe Mode? To boot into Safe Mode, restart your computer and repeatedly tap the F8 key while your hardware is being tested (i.e., before the Windows logo is displayed) and choose Safe Mode (or Safe Mode with Networking if you want to connect to the internet) from the boot options menu. If you can boot into Safe Mode you should be able to copy your photos and other important personal files to an external hard drive so you have them backed up somewhere.
You said you can still run commands from the command prompt. If you can boot up into Safe Mode, search for 'command prompt' from the Start button (or go to Start All Programs Accessories), right click Command Prompt and choose Run as Administrator to open an elevated command prompt. The title bar of an elevated command prompt will be labelled as 'Administrator' (see image below). Then type in the command sfc /scannow (note the space before the '/') and wait for System File Checker (SFC) to check the integrity of your system files and try to repair any damaged files. If SFC does not list the names of the damaged file(s) and reports something like 'Windows Resource Protection found corrupt files but was unable to fix some of them' I can post instructions for extracting details about your SFC scan from the Windows CBS.log file.

By default, your Vista SP2 should be configured to automatically create and save system restore points on your hard drive on a regular schedule, and you should be able to roll back your operating system to a previous date (i.e., without harming your photos and other personal files). Do not attempt a system restore yet (especially with an antivirus like Kaspersky running on your system) but go to Start All Programs Accessories System Tools System Restore and click the Next button to see if you can find a list of recent restore points as described in the article How to Restore Your System to an Earlier Point. If I enable the Show restore points older than 5 days checkbox I can see seven restore points for my own computer.
